For safety reasons, children under 5 are not permitted on the USS Bowfin. It might be good to know this beforehand to avoid possible tantrums. The good news is they're allowed in the museum for free. Transportation to Pearl Harbor may be arranged through your Waikiki hotel or you can easily arrange your own transportation. Several city buses run there from Ala Moana Center. It's also not difficult to find tour companies offering shuttles to Pearl Harbor from Waikiki hotels, usually at about $3 a head one-way.
